Yes! They're actually quite different.
The "set background color" dialog will cause the document to be printed
with the background color. If you export the document to RTF or HTML the
exported document will have the background color.
The option "screen Background Color" sets the GUI background color. This
color is not printed or exported. It is a GUI feature to make editting
more pleasant. Many people find bright white to be painful. I often set
this preference to a tasteful beige which is much easier on the eye.
It definately should not be chosen based on theme!
